I had a blue shield and used a void ember, which supposedly should just turn the item to common rarity. However, it also removed the gem that was in there (4 focus regen gem), which could’ve stayed in it since it’s not part of the rarity related enchantments

I know it has this effect! But just like you i dont know if its intended but i believe it is..
I dont believe its a bug sadly.. void ember is the disenchantment ember
You can put in 4 gems instead of using magical- or plagued enchantments
So would an masterwork item be considered an enchanted item?
To remove enchantments you disenchant
To remove socketed gems you disenchant
To that i can agree 
I dont mind finding it the hard way but i believe other players atleast should have that right ^^
Or let us have an in-game forum where we can share our own mistakes for other players to take notes of 
If that’s the idea, then that’s ok by me but they should state it more clearly in the description
