Despite completing the Crucible run, the quest progress still shows 0/1 and is not marked as complete.

Can you show this with a clip perhaps? Where you complete a Crucible and let us see the challenge does not get updated.
Where you by any chance using the return rune to teleport out of the Crucible?

So what happens with that bounty is that you cannot leave the Crucible via teleporting or any other means then using your interact key to get back to the Atrium.
