Resource loss with city upgrades

So before hotfix 2, i commited some resources such as copper, clay, and other resourcess to city upgrade projects. I didnt start them due to a lack of wood and to free up inventory space. When i came back after hotfix 2, all the resources i commited ended up going away without a trace making me have to regrind them along with the wood putting me back to square 1. Makes me really feel like theres no rest for the wicked resource grind with this issue.
